For the most part, I don't think it matters. If you see it on the site, there is no need to go through a third party. I say go direct, also that way there is no chance that there is a middle man (like a recruiter) involved.
References :
http://www.TFGStaffing.com

If the company is of decent size, their jobs "site" is managed by an outside contractor, so it's a little like the standard Job Boards (Monster, CareerBuilderr, Yahoo Jobs, etc). And very often, though you will see a job on one of those boards and try to apply through your stored resume, you will be "sent" to the company's own server, anyway. And there's no law that says you can't apply for the same position at BOTH places.

The advantages of working through the major Job Boards is manifold: 1. Recruiters (who very often can get you an interview where direct-application fails) can find your resume; 2. If the job posting permits it, you don't have to upload your resume every time you want to apply top some new posting 3. The Job Boards (Monster is best, in my estimate) give a good sampling of positions and decent search engines
References :
From my experience, there is no difference. However, you are better off having an internal contact to help you through the application process than submitting a resume without knowing anyone there.
References :
I dont have any inside info, but if you apply directly with the company you eliminate the middle man. I would think its better to apply for jobs directly.
